XSLT+NCBI-Taxonomy=Graphviz Dot

The following post was inspired by this question on Biostar.com: http://biostar.stackexchange.com/questions/1549: "lets say I want to know which taxonomic level groups Tribolium castaneum and Drosophila melanogaster. Insects, right? (...) Now lets say I have 10 pairs of such species and I want to see how close & distant they are... How can I do this easily?"
I suggested two solutions, both using a XSLT stylesheet. I then wondered if one could use a xslt stylesheet to draw a tree of life with the help of graphviz. This stylesheet I wrote is available at:

The main problem with this stylesheet was to create one and only one connection between two nodes even if this connection was present more than one time in the XML file. So, the trick was to use the xpath axis: preceding-sibling:: to check if the connection was previously printed.

A custom C++ streambuf for BIODAS-DNA/XML

(via cplusplus.com):streambuf objects are in charge of providing reading and writing functionality to/from certain types of character sequences, such as external files or strings. streambuf objects are usually associated with one specific character sequence, from which they read and write data through an internal memory buffer. The buffer is an array in memory which is expected to be synchronized when needed with the physical content of the associated character sequence.
A streambuf contains a method named underflow called in order to make additional characters available for reading.

A first streambuf : reading the content of an URL

My first class extends std::streambuf and is a wrapper for the CURL C API. The source code is available on github at http://github.com/lindenb/cclindenb/blob/master/src/core/lindenb/net/curl_streambuf.h. Here, each time underflow is called, the CURL API is asked to download a new chunk of data from the URL and it becomes the new buffer for this streambuf.

A second streambuf : extracting the DNA from a BIODAS/DNA XML

For this second streambuf, I've used the Pull-Parser of libxml. This class is available at http://github.com/lindenb/cclindenb/blob/master/src/core/lindenb/bio/das/dna_streambuf.h. Here, the first time underflow is called, the instance of streambuf creates a new xmlTextReaderPtr skipping all the XML elements until it finds a new tag <DNA>. The internal buffer for this streambuf is then filled, during the remaining calls of underflow, with the text content of the DNA until it reaches the closing tag </DNA>

So you want to generate a Java API for Ensembl with XSLT in 5' ?

I want to build a JAVA API stub for Ensembl, from scratch. This mysql database is read-only, teherefore I don't want to add any unnecessary complexity by using an ORM tool like Hibernate. OK, first of all , I can see the structure of each mysql table using the public mysql server for Ensembl:

Here there was a small problem. There are some spaces in a sql enum 'source_database' for the table 'qtl_synonym':
enum('rat genome database','ratmap')
and I didn't handled this small problem in the XSLT stylesheet (remember, the code is just a stub...). I just replaced 'rat genome database' by 'rat_genome_database' in database.xml prior to runnning the XSLT transformation and updated the java implementation parsing the SQL for this enumeration.

2nd known limitation: I still don't handle composite primary keys
